The best way to tell is to compare the two pet lists.
Log in to your Petfinder account and look at your pet list, filtering by status if needed. You can check the number of pets that are listed.
Then compare that pet list and the number of pets to your RescueGroups.org account. If you change your view to Adopted you can list only the pets with that status, and you can check the number of pets.
You can also check to be sure that all of your pets in your RescueGroups.org pet list have a picture by enabling the Thumbnail option in the Animal List.

On FTP upload, it says, "It is important that all of your pets and pictured are in your RescueGroups.org pet list." I'm not sure I understand that. I am worried about losing all those many hours of doing "Happy Tales" and the like. Can you tell me how I would know if my pets and pictures are in my RescueGroups.org pet list?
