We have also added another profile for the same animal so the record would reflect either chip if the animal is found as a stray. I know that adds one more intake and outcome but at least the animal can be tracked back to the owner if the rescue is contacted as opposed to the microchip company directly.

At this time you can only have one microchip associated with a pet.
But I think you could replace the current Microchip with a new one after the current one is successfully registered. The problem is, your RescueGroups.org account would have a record of only the currently entered microchip.
You might want to register second and additional microchips directly with the Registry's system.
